The right way to fix this is likely material property blocks, but between conformal decals and technicolor that would be broken. Keeping this open to track the issue. Once KSPModdingLibs/Shabby#24 is merged in some form we can change to use that.

Admittedly the bigger problem is that it causes the material to be instantiated for every single instance of the part, but we can probably make some improvements here.
