Milestones and deliverables

Aug 15 deliverables

Recurate of e-phys morphologies

  • Update 20 Sept: v.01 exists, but not in NIF ontology

Aug 30 deliverables

Technical: Elastic search: all current ks data sources into elastic search and initial elastic search connection to KS

  • Update 20 Sept: KS resources processed into biocaddie elastic search--Allen Cell Types, NeuroMorpho, Integrated Connectivity, and NeuroElectro

  • Update 27 Sept: By the end of the week, 2 more data sources will be processed.

  • Update 18 Oct: Completed

Content: Neuron ontology (will live in nif neuron ontology) v. 0.1 and Allen transcriptome data (Tom will look into this)

  • Update 20 Sept: Neuron ontology going well. Sean presented it at Woods Hole. The framework is in place, but need to move to official IDs. Tom currently working on the Allen transcriptome data (would like to use genetic markers as phenotypes) will take time. Tom also mentioned that he is working with Chris Mungle

  • Update 19 Oct: Ongoing

Sept 1 deliverables

Technical: Elastic search: ontology mappings: get them into the mapping store populated, elastic search enhanced

User Interface: Facited search results

  • Update 20 Sept: Not done yet, but Tom is not sure what this is.

Content: Neuron ontology and curation of neuron ontology (Sean, Maryann, Tom)

  • Update 20 Sept: ongoing and progressing

  • Update 28 Sept: Working on a manuscript. First draft done. Will start pulling neurons in NIF ontology, NeuroLex, and HBP to phenotype representation

User Interface: neuron template through UI

  • Update 20 Sept: Not ready yet

  • Update 28 Sept: Tom will work with Willy this week to get this started (will work on elastic search and formatting for the neuron and brain parcellation pages).

Content: Mapping of ontology to data sources

  • Update 20 Sept: on track

User Interface: Evaluation of search

  • Update 20 Sept: on track

Nov 1 deliverables

Technical: v.0.5 golden master due

User Interface: Neuron specific template, graphical view of whole ontologies, feedback mechanism on every page

Content: neuron ontology v.1.0

Nov 12 deliverables

v.0.5 release at SfN: Ability to comment included, must have permission to annotate

Notes:

  • Cell ontologies working group has met 2 times. Will have a standing meeting on Tuesdays before this meeting
  • Discussed the usefulness of Scholix (http://www.scholix.org/home) for KS
  • Follow-up on Sean’s questions about the addition of Mendelay data and Elsevier’s data search as sources for KS: Mendelay data: the current API is incomplete. We will wait until it is complete. Jeff is in contact with them. DataSearch: no discussed during the meeting.
